Seems to happen, for me at least, at around 7:00 a.m. (Central). Then the speed picks back up around 7:30 a.m.
Any backups or anything big running around that time?

You have an apache problem my friend! Sometimes a linux kernel will run off wild due to code issues. By default, it should not tap the system resources that severely. I had a similar problem a few upgrades back that went away when I updated.
